The fix for this is to remove the roof rack bolt apply clear silicone around its mounting hole and bolt and reinstall. You can verify that the bolt is causing a leak by removing the left rear interior trim for the upper part of the rear quarter and look up into the roof you should see the bolt threads and they will be rusty.
